I finally got to play RoTR and finished it yesterday and I feel as if I have a pretty solid theory of who and what "Trinity" are after giving it a lot of thought. Prepare, there will be spoilers and possible spoilers ahead - You've been warned.
REBOOT MENTIONS
The group or order, "Trinity" was first mentioned in the reboot, and some of you may of missed several references. At that time, they were a utter and complete mystery. Documents and GPS caches are some of the places the word "Trinity" is brought up or mentioned.
Obviously, this was during the second World War as the Axis is mentioned (the Axis were the powers of Germany, Italy, Japan, Hungary, Romania, and Bulgaria against the Allies forces).
This small bit of recording gives us a lot of information. It tells us that whoever Trinity is, they have been around since at least the 20th century, and have enough power during a time of chaos and turmoil to heavily influence a operation performed by the Axis. As well, we know that they are either on the side of the Allies (as they specifically said to sabotage the Axis operation) or are third-party player, who are acting as a neutral and unknown group who would prefer the Allies and Axis settle their "differences" and take what they want/need from the victor. If the latter is true, this shows they have very little ethical morals and standards that are influencing their decisions and plans. Or perhaps because they have been around for so long, that if history is any lesson at all, just let the "peasants" fight it out and move on with their goals.
The other part of this is "acquisition of Star Phenomenon unacceptable". The Axis (which were most likely Germany and Japan) were getting awfully close to finding out how Himiko worked. They may of called Himiko's powers a "star phenomenon" as we know Himiko was the "sun queen" and the sun is a star in itself. Trinity was desperate to either take this away from the Axis powers or destroy it. This part remains unknown. I highly believe though they wanted to find out how Himiko possessed the ability to transfer her soul from one host to the next rather than destroy her entirely.
While this bit has given us more writing, it gives us less information than the previous document as it raises more questions than answers questions. Apparently an agent from Trinity was sent to the island to find out about Himiko and her powers and ran into the crazed Mathias. The agent believed Mathias was indeed just that, crazy, and would never be able to find out Himiko's secret(s). When he finally did realize that Mathias had the answers, it was too late and the Solarii probably attacked and basically killed him. The most important bit lies at the end of this, "He's close to reawakening the enemy that has long lain dormant. This cannot be allowed to happen." An ancient enemy? Well, obviously Himiko was bad news and dangerous, vengeful and powerful and above all else - angry. However, ancient enemy implies that Trinity had been close to her in the sense she was just as powerful as them as just as dangerous to them and their interests. To be on the same level of Himiko's power and atrocity, makes you really wonder how bad Trinity must really be. They would do anything to keep her from coming back.
Most likely, Trinity was desiring her power to keep her from coming back and attacking them, and when she failed to possess Sam, the power was gone as it started with Himiko, "first and last".
This brings me to Rise of the Tomb Raider's plot with Trinity. Far more information has been given about Trinity, but to a really minimal extent. While a lot of implications are made, none of them are confirmed. However, I will try and confirm the more likely theories of who Trinity really are.
RISE OF THE TOMB RAIDER MENTIONS/HINTS
RELIGION? - We know that Trinity operates with their own army or group of mercenaries that take contracts from them. Some of these have been "converted" to Trinity's way of thinking. But this is where it gets tricky. What we saw in RoTR, was that Konstantin's beliefs he so much "preached" to his people or were they reflections from Trinity through Konstantin to his private army? That is debatable, but I get the feeling it was more of Konstantin's beliefs rather than Trinity's. Sure they most likely had their own weird belief system, but with Konstantin's injuries, he felt chosen by God (and Ana was the cause of those injuries, not Trinity).
In a document or recording found from one of the soldiers from Trinity, he states that he had no idea what he had gotten himself into when signing in his contract with Trinity. At one point he mentions that he thinks that Trinity could be in league with the Vatican, as he says, "all roads lead to Rome, after all". Technically, he's not entirely wrong and his hunches are somewhat right. We know through other documents that they are at least as old as 978 AD, most likely older. And had ties with the Roman Catholic Church and one of their senior leaders at the time was a Catholic bishop, but if they are still associated with them to this day, is unknown. It's believed that Trinity wants to rid the world of "heresy" and other sorts of religions that they don't believe are true, but maybe their religion is so ancient, that anything else created after theirs, in their eyes, is truly blasphemous and fanatical.
But why associate with the Roman church? The Roman church was extremely powerful and still holds quite a footing in today's society and wealth. What better way to have influence than to have insiders within the church that has had so much sway in history and current events?
WEALTH - Apparently, Trinity has access to money and loads of it. To be able to fund armies around important areas of the world, all at the same time, takes a lot of money. How did they acquire all this dough? We don't really know, but if they such an ancient order as we are led to believe, they could hold tons of artifacts and used as money over of at least a thousand years. They too have their own army, mixed it with anyone who has a knack for violence or training in military tactics - Some of those can be considered 'cheap' to Trinity's amount of wealth in terms of paying the lower level-lackeys.
POWER - They have had enough power for very long time. Enough to chase religious groups around the world, to have a hand in the Roman Catholic church, to be able to purposely get involved in an Axis scheme. To have enough power to be so influential yet no one knows who they really are or where they are based at, or what they are truly after. Their amount of power has obviously corrupted them due to their inhuman ways of treating people, places of sacredness, ruins, artifacts, anything they want, they get, and they don't care how they obtain it - As long as it's quiet, efficient and they complete their goal.
SYMBOL - Trinity's symbol is oddly unique but somehow familiar. As a big metaphyics junkie with an interest in mythology and symbols and their meaning, the closest I could come to was the Phoenix. Funny how similar they look, isn't it? Trinity believes they are above all, rising higher than any empire, people, religion or power. A phoenix at the end of it's life, burns up, dies, and turns to ash and then resurrects not long after, only to grow again. Renewal and power with fire. The pinnacle meaning of the phoenix. What better image to use than that of the phoenix? Or is there something more about this? (I'll come back to this.)

The word itself comes from Middle English from Old French 'trinite', from Latin trinitas 'triad', from trinus 'threefold'. Three beings, or three head members so to speak that made up the highest rank of Trinity. If this isn't the case, why choose Trinity? Why use a word meaning three beings together? What would be the purpose it that? Not a lot.
CONCLUSION
Let's gather all the facts here. Trinity is most likely comprised of three people who are powerful, ancient, established, well-equipped to handle any type of situation, wealthy, crafty, fanatical, cruel, ruthless, determined, have access to parts all around the world. There are three people who instantly came to mind when I comprised all the stuff of who they are.

Lara's next adventure shows in her journal somewhere near Mexico, possibly in Mexico, near the Yucatan peninsula. Lara has been there in her other adventures in the past and while the old games of Tomb Raider don't directly tie into the reboot and RoTR, there have been similarities - Lara's father being an archeologist. Sam having the last name of "Nishimura" which was an ally of Lara's in Tomb Raider: Legend. Her mother mysteriously not in the picture. Having a mansion, going against a organization like the Cabal from Angel of Darkness. It wouldn't surprise me if they "reinvented" old places, stories or themes, or even characters in a better and grander light than before.
We don't know what Lara is going to be searching for near Mexico or in it, but Trinity's story is most certainly not over from RoTR. We will see them again? In the next game? Maybe. We'll have to wait and see. But I believe Trinity are the Triumvirate in new form given by Crystal. I believe they are "old" enemies and have a lot of promise if done right.
I believe with everything I have read, gathered, played and know the CD loves spinning new tales from old adventures that they are are The Three.
Minds blown yet? What do you all think of this theory? I rather like this idea, if it's done right, it could keep us guessing and bringing that ancient order stuff to Tomb Raider even more. As much as I dislike Natla, they can make her better than she was in the other games, they can really include Qualopec and Tihocan way better than before as well, far more modern, discreet and challenging.
The phoenix of Trinity - "Everything must burn. Only then can the 7th age began". We never found out what age that was. Maybe we will this time? The power of three - they commanded armies at their disposal. Had limitless power, intelligence and wealth. Sound familiar yet?
Tihocan's body was never found. Neither was Qualopec's (unless he was that statue that came to life). And Natla, well. We're all familiar with her. What if she didn't deter from her brother or Tihocan? What if they actually worked together this time? An exciting thought for a good well-rounded story if done right without having to make them from Atlantis or so hell-driven on destroying the world; They want to control the world.
As I said, if it's done right, this could be a really good story-line, as long as it's not completely rehashed which I don't think Crystal will do as they really want to make the reboot series different than it's predecessors.
